on the booking form you give the option to accept the booking or not, maybe you can add a third option to send email to the owner with a question, which creates a pending booking at the same time

That's not a bad idea, but it's been our experience that most people will ask questions well before they get to the point where they are ready to accept the booking. Also, there is a link to your email address for asking questions at the top of the public calendar. This provides a way for them to email you a question, even without interrupting the booking process.
