Is there a way that I can authorize.net for my initial deposit and remaining balance payments but use PayPal for my security deposit payments? I would wait until 2 wks before check in to request the security deposit payment, since Paypal allows a refund without fees up to 60 days after the transaction.

Yes, this can probably be handled using some special tags and using these special tags in specific emails to be sent out on a schedule (using Bookerville's Automatic Scheduled Emails).
It would look something like this:
[URL=[SECURITY DEPOSIT PAYMENT PAGE LINK PROCESSOR=PAYPAL]]Pay Now[/URL]
Or:
[URL=[SECURITY DEPOSIT PAYMENT PAGE LINK PROCESSOR=AUTHNET]]Pay Now[/URL]

There are generally 3 different fees we are charged for cc processing. For example, Flagship Merchant charges me 1.99% for qualified (personal) cards, 2.99% for partially qualified (business) cards and 3.99% for non qualified (international) cards. I would like a payment page with one link for personal cc's (links to Flagship) and another link for AMEX, business or international cards (links to paypal). Would that be possible?

Very unlikely, as Bookerville would not have any control over the guests' final selection and entry of which card type and number. Only the merchant processor knows which card type they entered because the page where the customer enters that information is on the merchant processor's server, and it is all handled there, in compliance with PCI/DSS rules.
In fact, it's even more complicated than that, because within the framework of which brand (Visa/MC/Disc/Amex/etc.) you can also have debit cards vs. credit cards, and I'm fairly certain that the fee assessed is affected by that as well.
Truly, the best solution would be for your merchant account to let you specify these kinds of rules in your settings with them, and they could add a processing fee to each transaction per your settings. They are in the best position to do this, for a variety of reasons.
